On Earth, Shinji decides to cook an extra meal for Rei

, a gesture that inspires her to invite everyone over for a self-cooked meal during the following week with the hope of improving Shinji's relationship with his father. Meanwhile, Mari arrives in Tokyo-3 by parachute, but accidentally lands on top of Shinji at his school.

upon witnessing the destruction and Unit-00's consumption, he decides to return and pilot Unit-01 once more. Mari throws him towards NERV headquarters, where he demands permission to pilot Unit-01.

Zeruel breaks into the NERV command center and begins wreaking havoc, but is stopped by Unit-01. Zeruel succeeds in severing Unit-01's left arm, but Shinji continues to attack, forcing him out of NERV headquarters before its battery power shuts down. After insisting that he will rescue Rei no matter the cost, Shinji's eyes begin to glow red, and Unit-01 reactivates in berserker mode. As it approaches Zeruel, Unit-01's green parts turn red, its arm re-forms out of its AT Field, and it grows a halo.

Unit-01 begins savagely beating Zeruel, as Ritsuko warns Shinji that if he continues to pilot Unit-01 in this state, he won't be human anymore, while Misato cheers him on for finally doing something of his own choice, rather than because he was told to. Shinji makes contact with Rei in Zeruel's core. She informs him that she can no longer exist outside of it, and Shinji refuses to accept her answer. Unit 01's halo extends across the sky, its core is revealed, and it grows wings of light. Ritsuko refers to this as the Eva's "true form." Inside the entry plug, Shinji tears away the console and begins to crawl toward Zeruel's core, which Unit-01 has broken into. Zeruel dissolves into LCL and rises into the sky with Unit-01, momentarily taking the form of a giant naked Rei before fusing with Unit 01, which becomes a being of pure energy. Inside the combined being, Shinji embraces Rei and tells her he is alright with dying like this. Ritsuko tells Misato that Unit-01 has started Third Impact, and the world is about to end.

In a post-credits scene, Third Impact is halted by a Lance of Longinus impaling Unit-01 mid-apotheosis. The attacker is revealed to be Evangelion Unit-06, descending from the moon piloted by Kaworu Nagisa. Kaworu says calmly that "this time," he will succeed in making Shinji happy.
